Once the visitor clicks on to the banner some clever software then tracks this user and when they go through the checkout it logs that the user came from the affiliates’ site.

The merchant and the affiliate have both signed up to a network that manages all the payments and tracks the clicks. The merchant may offer a set price per sale or lead or may offer a % of the total and they may also state that the affiliate will only get paid a commission on any sales just the once, for 30 days after the visitor clicked on the banner, or a % every time a sale is made.
